I dont' think the books ever addressed that. I don't think it's at 
all the same process.  Doing the transfiguration magic on yourself 
can magically include the clothes, but it seems harder to understand 
that the "illness" of werewolfness(?) would include the clothing.  Or 
maybe I've been influenced by my childhood, watching Lon Cheney, Jr 
turn into one on Saturday afternoons.

Like everything else, it'll be up to JKR.
