I think this is where the information about Ginny being the first Female Weasley in many generations comes in to play.  Tom Jr was the first male in many generations and that is why I think it is more likely that his mother left his father.  She knew what Tom Jr would be and what he needed to due.  She probably did not know until he was born but would not be willing to take any chances of Tom Sr messing up her heritage.  The only way that Tom Jr would be able to fulfill his "destiny" is to be in the WW.  I don;t think she expected him to be raised in the Orphanage but that was better than by a loving father.
