I agree.  IMO this is just a common way of conveying sympathy and 
understanding without having to denigrate another teacher, especially 
in front of Umbridge.  McGonagall seems to be one of those 
unfortunate souls possessed of a tender heart combined with an 
inability to unbend beyond a certain rather limited point.  Thus she 
must rely on minimal expressions and gestures, especially in 
professional situations, to convey her feelings.
