I just had a thought: what if the scar hurt because the occlumency lessons
were working, partially at least, and afterwords Voldemort would have to
reestablish his place in Harry's mind.  The only time Harry was making a
conscious effort to block his mind was when Snape was attacking him.  He
generally failed to keep out Snape, but maybe his efforts were enough to
disrupt the connection with LV because the scar is a more tenuous or less
direct connection than an eye-to-eye legilimens spell.
