Because Dumbledore is protecting her. At this point the MoM is
definitely the enemy and what Dumbledore and the others are about to
do is crossing the line into the illegal (as probably defined by the
Ministry). The less MM actually knows, the better. That way if
Dumbledore is forced out of the school (as he was in OOTP), she'll
still be there ("Hogwarts needs you, Minerva!"). I'm sure he told
her afterwards, but she could easily take veritaserum and swear she
never saw Sirius at Hogwarts and that she has no idea where Snape
went.
