Yes, I think it refers to what Moody will tell Arthur, Molly and
Tonks in the next couple of chapters: that VOldemort is "possessing"
Harry somehow.  It's noteworthy that Dumbledore does this silver
instrument thing BEFORE he tells Harry and the others anything about
Arthur's condition or any other important information.  He has to
ensure that Harry has not been taken over by Voldemort - YET - and
that it's safe to talk in front of him.  "But in essence divided?" 
And the smoke splits into two snakes, assuring Dumbledore that Harry
hasn't "gone" yet.
