We should perhaps keep in mind that Lucius Malfoy is much older, more
experienced, craftier and much less likely to be taken over by a
diary remnant.  Ginny was inclined to see the diary as a friend
because she felt so isolated and didn't appreciate the significance
of a magical object that apparently thought on its own.  Lucius would
have approached any artefact of Tom Riddle's with his guard up from
the very beginning.

So I do think that Lucius messed around with diary enough to know
what it was.
