I'm not willing to fully buy the idea that Filch really is Snape's
father, but I can picture a scenario where an Abusive!Tobias refuses
to go into hiding. I tend to think of abusive people as people who
are scared of loosing control or not being in charge. Therefore I can
see such a person not accepting protection from somebody else, since
that would make him dependent of others, and in his own mind he would
loose his face.

A possible solution to this dilemma would be to modify Tobias's
memory. His personality is still there, but he now thinks of himself
as a squib, and he does not remember being married and having a child.

If Eileen and/or Snape still care about him it would be logical that
they would want him out of danger (or at least be out of the way),
but I can also see them having mixed feelings for him, and in that
case it does seem lika a fitting punishment to let:
• him guard a whole castle full of children (nasty brats in his
mind), and not be able to give them (what he thinks) proper
punishments.
• to address his son in a respectful way and do what he is told.
• to carry the not so charming name Filch :-)
