Snape knew that Harry is the chosen one. It was reported in the Prophet for some time now and the larger wizarding community also view him as that. We know that Snape reads the Prophet regularly as we have seen him talk about the articles frequently in class to ridicule Harry. So there is hardly a reason for him to feel out of the loop as regards to Harry being the "Chosen One"
