I suspect the answer to the Time Turner question is that JKR uses the
"easy" form of time-travel.  That is, she predicates that the past,
being the past, can't be changed.  That way she doesn't have to worry
about time paradoxes.

When Hermione says "Bad things happen to wizards who mess with time,"
we tend to think she means there are laws against it.  However, I
think she may mean that there are "natural" consequences to messing
with time.  That is, history protects itself against paradoxes, and
the backlash against a wizard who tries to change time is not pretty.
