OK, I've found a canonical proof that Hermione understands the 
principles behind the potions.
In the infamous "Trevor poisoning" lesson, she helps Neville to put his 
botched potion right. It's not following instructions - it's analysing 
the present wrong potion, understanding where Neville went wrong and 
*improvising* the way to fix that potion.

I'm really happy to find this tidbit about Hermione.
