In the scene at the Dursley's house in the beginning of HBP Dumbledore 
refers to the "appalling damage" she and Uncle Vernon have done to 
Dudley.  Dudley and Uncle Vernon look mystified but Petunia's face 
goes oddly red/crimson (in my best recollection, I don't have the book 
here).  That seems to me to be a clue signaling that she knows 
something they do not (something beyond the damage which is obvious, 
raising him as spoiled, etc.), but I really have no idea what it could 
mean.
