This seems to be addressed directly in canon when Crouch Jr., after  
transforming back to himself and given Veritaserum to spill his guts,  
says:

"Then I packed up Moody's clothes and Dark detectors, put them in the  
trunk with Moody, and set off for  Hogwarts. I kept him alive, under  
the Imperius Curse. I wanted to be able to question him. To find out  
about his past, learn his habits, so that I could fool even  
Dumbledore. I also needed his hair to make the Polyjuice Potion." (GOF)

Dumbledore doesn't contradict him and says himself he didn't figure  
Moody to be an imposter until he led Potter away from the scene of  
the crime.
