I explain things like this to myself this way: the Ministry has a rule
that students are not allowed to perform magic outside of school, but
they don't actually have a way to monitor what every student does.
In the case of students with at least one magical parent, I guess that
it is left up to the parent(s) to enforce the rule -- which is
probably what allowed Fred and George to do so much at home to start
up Weasley's Wizard Wheezes. It's probably only the Muggleborns like
Hermione whose homes or neighborhoods are monitored at all. Harry is
most likely a special case and receives extra attention.
So, to get back to your question -- I don't think the MoM knew that
Harry Potter was involved in doing any magic in the graveyard at all.
Nor did they catch Hermione doing Mobiliarbus in the Three
Broomsticks in PoA.
