Because it could have been Morfin.  All the Trace shows is that  *someone* 
did magic around an underage wizard. It doesn't reveal  the perpetrator's 
identity to the Ministry.
 
So when Riddle killed his father and grandparents the Trace would have  been 
activated but because there was a known muggle hater in the area the  Ministry 
did not look any further than Morfin.  Just as when Dobby did  magic in the 
Durlseys' home the Trace was activated and because Harry is the  only wizard in 
the Little Whingeing area the Ministry didn't look any further  into the 
violation.
