I think one of the first things pointing in that direction was NOT about
his mother's eyes, but something that's always bugged me (and that
didn't get addressed in any of the books as far as I can tell)
She's [...] outraged that an Italian dust jacket shows Harry
minus his glasses. "Don't they understand that they are the
clue to his vulnerability?"

Yet, five years later, we have
JK Rowling: Because I had glasses all through my childhood and I was
sick and tired of the person in the books who wore the glasses was
always the brainy one and it really irritated me and I wanted to read
about a hero wearing glasses.

(As for specifically the thing about Lily's eyes... AQ has a listing
claiming "The fact that Harry has his mothers eyes is very important to
a future book." but the actual quote that seems to refer to is simply
"you'll find out something incredibly important about her in book
seven." - nothing to do with eyes. However, that summary at QQQ/AQ -
which to my recollection has always said that, _may_ have contributed to
some of the "big deal".)

the apparently false claim itself is in the 'quotes by character'
section under Harry.
