Hermione is a great memorizer.  If she is capapble of 
original thought but never pushes herself to do it, 
remaining content to parrot what others have written, 
that would earn Snape's contempt, I think.

There are some other things going on, of course, such 
as her close friendship with the Chosen One, as well 
as what would be any teacher's concern to prevent a
know-it-all from taking over the class.

In addition, since I am a Snapist, I wouldn't be 
surprised if Snape is put off by the same things 
many readers are put off by--Hermione's self-righteousness 
and questionable integrity.

I suspect he considers her shallow.
