I didn't get that from the story at all. 

Lupin appearred to be acting like a very stressed out first time 
father. Add in his normal self loathing  and you have someone who 
believes he is doing something noble by leaving his pregnant wife. 

While he has come to some sort of acceptance of being a werewolf for 
himself he hasn't been able to cope with how his being a werewolf is 
going to affect his wife and child. This is one of the reason's he 
was trying to avoid Tonk's in the first place. He got brow beaten 
down at the end of HBP but his fears never went away. Now with a 
child on the way and they came back out in force.

He just needed someone to smack him down like Harry did. He seemed to 
be quite the excited Dad when he visited Bill's house.
