I think Voldemort wanted to get through the barriers undetected. A brute force attack would probably raise alarms. Once he got the stone, he would still need time to brew up the elixir and to create a rudimentary body which could imbibe it, so the longer the theft remained undiscovered, the better.
In any case, Fluffy, like other magical creatures, could be highly resistant to magic. A stunning spell, or even an AK, might not work.
