In my opinion, we get our answer in DH, "The Prince's Tale". Albus does select someone who will help him to protect Harry from Voldemort and carry out his plans, but it is not Minerva, it is Severus.
Not that her role is negligible. She steps up into the role of Headmistress in DH and leads the defense of Hogwarts against Voldemort's forces in the final battle. In my opinion, a task better suited to her forceful, open personality than carrying out Albus's secret plans.
