Don't have my books with me right now, so I can't give the exact spot, but I believe that it's in GOF where Harry sees a trial in the pensieve and one of the DEs (Karkaroff, I think) says that they were organized in cells, didn't know who was in others. So it is very likely that Snape had no idea who the spy was. He probably didn't even know who all the DEs were.
Sorry for being unable to locate the exact passage.
