Forgive me if the explanation has already been given, or if my 
canon is wonky - but I always thought that the reason Peter 
Pettigrew didn't appear on the Marauder's Map was because he was 
one of the Marauders himself. I just assumed that the map would 
recognise him as one of its creators and not bother showing his 
location  - or perhaps the Marauders charmed it in such a way that 
it didn't show their positions.
