I think it's not that he's by himself
in the entire thing, but that it's for
Harry himself during close up shots
(thus giving close ups to the main
items along the Thames), or that he
some how gets separated.
I do not see any intention of them
cutting out the other participants,
either to get to the ministry or to
Grimauld place. I think they're just
thinking of separate shots, but then I
could be wrong and they could be just
being weird.

Once is invisible one is not.
For a broomstick scene, they blue
screen the person flying WITH the
broomstick. For an invisible item they
would have a blue shape of the item in
question under the actor and later have
to shoot a plate of nothing but back
ground and merge them together to make
the invisible object...invisible. Plus
add the effects that make X object have
a shape (for the Thestrals for example,
they would have to add wind and cloud
effect, maybe shaky outline).
The extra plates (film), extra effects
all lead to more money then just taking
a 'cut out' of say Harry on his broom
flying over over the background.
Granted for any blue screen they have
to have an extra plate, that's what you
put where the blue screen is, but it's
less film they they would have to have
to replace a really big horse, then to
fit between Harry's legs and an already
visible broom, not to mention less
editing of making the invisible horse.
Plus, as I pointed out, money is saved
by not having a Care of Magical
creatures class to explain the horses,
cutting out all of those effects and
can be fed back in to the battle scene
which better look good or we're going
to have a director turning up in the
Siherra.
