A few small problems with the Motorbike now being anywhere but placed
in storage by Hagrid.

The train pulled out of the station. Harry wanted to watch Hagrid
until he was out of sight' he rose in his seat and pressed his nose
against the window, but he blinked and Hagrid had gone.

He either Apparated or used a Portkey, and access to Portkeys seems to
be somewhat limited, so the weight goes to Hagrid being able to apparate.
It could be that Hagrid said he 'flew' to the hut on the island
because it seemed too complicated to try and explain Apparation to
Harry. Or, if a Portkey, then trying to explain that to Harry.
In PoA, Hagrid said Sirius gave him the motorbike and wouldn't need it
back. It's not unreasonable for Hagrid, knowing how important that
bike was to Sirius, to not take him at his word. Also, Hargid probably
wouldn't have any need for the motorbike, so regardless of what Sirius
said, Hagrid took it with the intention of eventually returning it.
Unfortunatly, Sirius was captured and Hagrid was stuck with the motorbike.
Next point is that if a carpet is proscribed by law as a non-charmable
muggle object, then certainly a motorbike is. So, Hagrid would
certainly not leave the Bike on the island where the island's muggle
owner could stumble across it, and he certainly wouldn't leave it to
the Dursleys to dispose of.
So, I say once again that Sirius's motorbike was left in Hagrid's
possession and is now at or near Hogwarts (school, village, forest, ...).
As to how Hagrid got to the island, the greatest weight goes to
Apparate, Portkey, or Thestral drawn Carriage; take your pick.
I personally, find any other explanation for either of these mysteries
a little too far fetched.
