Polyjuice Potion turns a different color, depending on whose "parts" or whatever are put into it.  Like in the beginning of DH, when Harry's hair is put into the potion, it turned gold. 

Now before the person's parts are put in, from what I can gather from CoS, it's like a greenish brown mud.

At least that's the way I understand it.
