I often wonder about that. One pathetic guess that I've come up with 
is that they had only used the 'people' feature of the map to check 
whether anyone was in their path as they were sneaking around, and 
not bothered to looks at any places where they weren't going --- and 
as long as Scabbers was with Percy, he was found only in legitimate 
places like Percy's dorm, Gryffindor common room, Prefect's common 
room, Percy's classrooms, so he wasn't in the places that they were 
checking out. It's not very plausible to suggest that the twins had 
such a lack of curiosity.
