I don't think there's any significance to midnight as regards Harry's birth. Nearly everyone thinks of "birthday" as the monolithic midnight-to-midnight date of birth. Just as a personal example, I do know that I was born at 11:54pm on September 30. I celebrate my birthday on September 30 -- not on October 1.

Harry just tends, as children do, to be very conscious of his birthday even though (perhaps especially *because*) he never manages to get much out of it. He seems to like to sit up for it and count it down in the same way kids sit up and count the seconds on Christmas Eve. In his experience, if *he* doesn't observe his birthday, *nobody* will.
