Two things that immediately jump to my mind about this. One is that Lily 
could possibly have been unable to apparate. She was smart and a good witch, 
that we know, but she didn't necessarily have this skill.

Or if we assume that Lily *could* apparate that doesn't mean she could have 
brought Harry. We don't know the limitations of apparition, and I always 
assumed that you couldn't bring other living creatures along when you 
vanished.
