We don't know that he's a great wizard.  In fact, it seems like they 
take whatever they can get for the DADA post.  After all, they took 
Lockhart, didn't they?
However, Lupin does (at least) seem to be competent as far as 
wizarding goes.

Whoever said the section itself was invisible?  It's just the section 
of the library that has books on invisibility.

Obviously there's more than one kind of portkey.  The triwizard cup 
can't possibly have been activated by time, like the boot was.

You're idea's not wacky, but at this point we have to remember that 
we absolutely nothing about the order of the Phoenix.  I could build 
a very plausible case for it being the new name of the Death Eaters, 
or some other elite group of Voldemorts, even though it's generally 
believed that it is rather an order of Dumbledore's.  Fact of the 
matter is, it's all speculation as we don't know anything at all 
about it except that it's the title of the next book.
