You have to keep in mind that it is really Barty Crouch jr., who 
makes the remark, not Moody. And Crouch being a DE he of course knows 
about Snape's Mark.(my favorite scene in GoF btw, depending on your 
level of background knowledge you always see new aspects in that 
pyjama-party-on-the-stairs scene)

Re Fudge's knowledege of the Marks, I doubt he didn't know about it. 
It seems that he is merely surprised about Snape shoving it into his 
face.
