I assume that any bird would be able to sense something without seeing it. 
It's like when you can feel someone following you without seeing them. I 
think phoenixes would be able to have this sensory perception too and better 
than humans. They are immensley powerful birds, sensing something large and 
vicous shouldn't be too hard.

Or you can assume that Fawkes flew down from above. He's flying around the 
ceiling and comes down and pierces the Basilisk's eyes with his talons 
without looking down at it.
