Well, his eyes are blue when he's a baby because babies' eyes ARE blue. 
If they're going to get darker, they do so later on.  This is also true
in many animals (kittens have blue eyes that change later to yellow or,
if the change is incomplete, green).

I was also intrigued by the blue-to-green-and-back nature of Harry's
eyes in the film.  They never quite made it to a true GREEN green,
either.  I figured it was probably either a glitch in filming OR an
attempt to give more realistic coloring (I have NEVER met anyone with
truly green eyes - they're either hazel or blue-green, and the latter is
usually mutable.  I have known several people whose eyes changed color
blue to green or vice versa depending on what they were wearing and what
their emotional state was).

'course, in light of the international poster, this may be a moot point
- he has VERY blue eyes on that.  You can view said poster here:
