Good question.  Three possibilities come to mind.

The first one is that he saw Harry on another part of the map, so he 
didn't notice the other Harry.

The second possibility I saw used in a similar time-traveling 
situation: If he HAD noticed the other Harry, time would have been 
altered and possibly created a paradox, thus he *couldn't* notice 
Harry. In the theoretical original timeline before the time-turner 
was used, Harry wouldn't have been on the map, so he would not have 
seen him.  After the timeline was altered when Harry went back 3 
hours, this part of the timeline couldn't change without Harry or 
Hermione actually taking an active part, such as tapping Lupin on the 
shoulder.

The third possibility is that Lupid DID see them, but knew about or 
figured out about the time-turner, and realized that he shouldn't 
interfere, but properly guessing which set of Harry/Hermione was the 
right one. (Assumption is that he guessed that the group with Ron and 
Peter was the correct group.)
