Regarding a Muggles vs. Wizards war, my opinion is that the Wizards 
will win, and very easily. Unless a Muggle manages sneak up on a 
wizard, or unless the wizard is comatose, Muggles simply can't harm a 
(fully qualified) wizard. The ability to Disapparate alone ensures 
it. Or, imagine that all the wizard population goes into Hogwarts and 
Diagon Alley - how can you wage war and try to capture a place that 
doesn't exist as far as you're concerned?
 
Voldemort, I'm sure, is not interested at all in "taking over" the 
Muggle world. He has fun torturing Muggles, yes. But the Muggle world 
has nothing to offer him otherwise. It's only other wizards that are 
any threat, and therefore, any challenge for him. 
However, if Voldemort takes over the wizard world, Muggles would be, 
in consequence, terrorized, enslaved and treated much like the Nazies 
treated the "inferior races" they conquered. We don't know the extent 
of Voldemort's hatred of Muggles - is he interested in exterminating 
the lot of them? Would he prefer to keep them alive so he can relish 
in their misery? We don't know, and I'm not sure it's going to be an 
issue in the books. JKR seems to be focusing on the inner WW racism 
against Muggleborns.
