How about, because presumably, Peter didn't want anyone to know he was a friend 
of Voldemort's - if Lily had survived, and Peter had 'warned' her, it might have made 
it a lot easier for him to maintain his cover. He certainly would have been 
questioned - he was the Secret Keeper. Lily's testimony that he had been there to 
warn him might have been part of a plan to maintain his cover "Voldemort followed 
me - I tried to warn them, but I was too late."

Voldemort could have been in on it, as a way of keeping a trusted agent in place.
