otherwise Harry would not have seen the stone but only his parents like when
he first encountered it."

I don't think that Harry would have seen his parents in the mirror when he 
was looking in it with Quirrelmort.  The mirror shows what you most desire, 
and, at that moment, what Harry most desired was to find the stone before 
Quirrel.
