No, even when Crouch is disguised as Moody, the Map identifies him
correctly. In PoA, ch.18, Lupin says, "...the Marauder's Map never
lies." He doesn't merely say that it isn't fooled by animagi; he
says it NEVER lies. And, as he was one of the mapmakers, we can
expect that he knows it's capabilities.
Then in GoF ch. 25, notice Crouch/Moody's behavior when he is first
looking at the Map. He sees that there are labeled tiny figures,
and asks, "Potter..." he said slowly, "you didn't happen, by any
chance, to see who broke into Snape's office, did you? On this map,
I mean?"
I think he's wondering if Harry knew he (Moody) was the one. If so,
he'll probably trot out the "Auror's privilege" line again. But
Harry says,
"Er...yeah, I did..." Harry admitted. "It was Mr. Crouch." Moody's
magical eye whizzed over the entire surface of the map. He looked
suddenly alarmed. "Crouch?" he said. "You're sure, Potter?"
He didn't expect the map to identify him as Crouch, and instantly
looks at the map again, searching for himself. His next action-- he
borrows the map from Harry, thus preventing Harry from seeing that he
is on the stairs not with Alastor Moody, but with Barty Crouch.
(That he was later able to use the map to find and kill his father
was just "icing on the cake.")
