I will add that we don't know that Fred and George didn't see Peter.
However, if they saw him, we must remember that they say the name in
the context of the school. They would have no reason to make the
connection, and no reason to think he wasn't just  some random student.

Also, remember there are blank spots on the map. Lupin couldn't see
Harry, Ron, and Hermione inside Hagrid's hut. Harry didn't see himself
on the map until he stepped out of the classroom and into the hall. 

If the common rooms and dorms are not a blank spot, then they are a
hopelessly crowded jumble of overlapping names.
