Actually, he would have seen both HH HRH well before Sirius and
Pettigrew since they still had the time spend in Hagrid's and the
execution before Sirius showed up. In re-reading the text, HRH
listened before entering the main entrance and waited until they
heard people running through (presumably HH running to the closet).
Then they went through. HH, after sitting in the closet, ran around
the outskirts of the grounds which means that they ran on the edges
of what the map can show (I'm guessing). Therefore, Lupin could only
have seen the doubles together on the map for a short time. We know
that the map is somewhat selective in what it shows (because
otherwise you couldn't distinguish anything on the map due to it
showing everyone/everything at once) and we know that Lupin was
specifically watching for HRH to go to Hagrid's. Hence, I am under
the assumption that Lupin either wasn't watching closely until HRH
left the building, or he did not see the second HH, because they
weren't important (he may have been monitoring for all 3 or he may
have had the map alert him when they left the building and not
watched anything before).

Actually, Snape probably never sees them since the map does not show
the forest and that's where HH are hiding.
So, Tom, since you see the importance of the map, who do you think
has it now?
