This has been discussed before, and there were a number of possibilities put 
forward.
An important aspect of this is whether it is the actual room or simply the 
magical properties of a room Harry is already familiar with.
Most of those who accept the first interpretation (ie, that it is a room 
that Harry has never visited) postulate that it is the "Chamber Pot" room 
that Dumbledore mentions at the Yule Ball when talking about Hogwarts' 
secrets.
Those who accept the second (ie it is a room that Harry *has* visited, but 
hasn't realised its full powers), have more options available: as you 
suggest, the Prefects' Bathroom, the Owlery, the Chamber of Secrets, the 
Gryffindor Common room. . .
I can't remember who postulated each one, and there are others i've 
forgotten.

I think another important factor is that JKR says 'yet'. This means that 
Harry is going to discover the magical properties/room in future books, and 
can thus assume that they are important to the story.
Also, there is the question to what the exact nature of these "magical 
properties" are- Chamber Pot Room Theorists have suggested that this room 
contains whatever it is the person needs most at that time.
