The prophesy does not say that the Dark Lord will choose his
enemy, but that he "will mark him as his equal". This is not
necessarily the same thing. Choosing implies deliberate action,
but marking may be an unintentional act.
For reference, the prophesy is copied below:

Some have stated that the prohesy cannot be 100% accurate,
because Harry (or, to be fair, Neville) currently lives
while Voldemort still survives. We know that Harry has
the physical marking (his scar), but what if this is not
the mark referred to here.
Now here is a (far-fetched) theory, that is not quite well-
formed, but may be spun into something yet.
The "one with the power" is either Harry or Neville. This
is something, I think, that no one will argue. The Dark
Lord will mark one of them as his equal. I'm not sure that
he has made this mark yet. (Perhaps a time will come when
he must kill the Longbottoms, as he did his own parents,
marking Neville as his equal.)
Once this mark is made, this is when one cannot live while
the other survives. I know it's a longshot, and I cannot
think of any other marks that might be made which haven't.
already--I'll run with this scenario for a bit:
With the DEs (specifically Malfoy) captured at the end of
OoP, The Longbottoms' recovery progresses very quickly.
Voldemort somehow learns from them (via a DE?) that Neville
barely was accepted into Hogwarts. Sometime later, Frank
and Alice die in a deul against Voldemort with Neville
nearby. Alone now with Neville, Voldy begins mocking,
"How easy it was to kill your parents...," and is surprised
by the green flash of light sent his way.
