Obviously unconscious, which would be understandable. If he is a 
metamorphmagus but hasn't really learnt to use his abilities 
consciously then any unconscious manipulation of his image would 
automatically change to his self-image ie how he sees himself in his 
head. he knows his hair looks like it does so he unconsciously put 
it back when it was altered.

Maybe it's simply that some of James' vanity survived and he 
bewitched Harry's hair to look like his mussed up, fresh off the 
broom hair, in an attempt to have some fun with Lily. However, LV 
got to them before it was ever removed and the charm is still there.
