Its unlikely that Voldemort popped out of Quirrel's head and told Snape 
what was going on, so Snape had no idea what Quirrel was doing and for 
what reason.  So Voldemort is not apt to question the loyalties of 
someone whom he never confided his plans to.  Voldemort didn't let Snape 
know he was there or in fact involved, leaving Snape to assume Quirrel 
was working on his own for unknown reasons.

As for being a spy, Voldemort would not tell Snape he was stuck to 
Quirrel's head and Snape never asked Quirrel why he was trying to get to 
the stone.  Voldemort has nothing to hold against Snape when he could 
not or would not confide in him.  Snape obviously was not to know that 
Voldemort was involved, so how can Voldemort call him on the carpet for 
it?  Snape might answer 'why didn't you tell me in the first place and I 
would have stayed out of the way? How was I to know you were possessing 
that fool, Quirrel?'
