I think it is now pretty much confirmed, that at least James, Remus 
and Sirius were all in the same house. In the chapter in OOTP were 
Hermione and Ron were made prefects, Sirius said that he and James 
were to much of troublemakers and that Remus was the good boy and 
therefore made prefect. IMO, this sounded pretty much like an either 
or decision, meaning that either James or Remus or Sirius could have 
been a prefect. Therefore they all had to be in the same house. And I 
personally think it would be very surprising, if Peter was in another 
house. I think it highly unlikely that he would follow them everytime 
and everywhere, if he would live in a totally different room.
