Me:

While Snape wasn't the bad guy in PS/SS, we don't know for certain 
that Harry's instincts are wrong about him in general.  And he had 
no reason to believe that Sirius wasn't the traitor, or that fake!
Moody wasn't the real deal.  

I don't think your misgivings are founded, except for when Harry 
stubbornly pursued the visions in OotP.  And let's not forget that 
V. had a bit of control where that was concerned.  

As far as battle goes, he has great instincts...he's the only one of 
the kids who came out of the Department of Mysteries relatively 
unscathed.  (And let's think...who did Hermione hide behind in the 
spinning room when she got frightened...it certainly wasn't Ron).
