I think this is the first flaw in you analysis. When you are talking
about Hermione staying at the leakey Cauldron, are you referring to
Prisoner of Azkaban, when Harry, Hermione, and the whole Weasley
family stay at the Leaky Cauldron? Because if you are, I don't think
Hermione's parent are staying there. She has been left in the care of
Mr. & Mrs. Weasley. Her purpose for being there was too keep Harry
company. I think it's obvious that the Ministry want Mr. & Mrs.
Weasley to accompany Harry to the train. They seemed to think that
Harry was in more danger in Muggle London than in Diagon Alley, so I
think they had Mr. Weasley accompany him. Mr. Weasley took the
opportunity to argue that it only made sense for his whole family and
Hermione to be there too, so they could all leave at once while
minimizing his exposure and maximizing his protection.
So, short verions, I think Hermione was only there because Harry was
there, and I think she was invited by Mr. & Mrs. Weasley.
The only other time I remember Hermione's parent being in Diagon Alley
is the time when Arthur and Lucius got into a fight in the book store,
and I don't think they stayed overnight that time.

Personally, I vote for area-1 with my second best guess being area-3.
Althoug lately, I've been leaning more toward area-3.
So Hermione live south of the Leeds, Preston, Manchester area which
are a cluster of cities about halfway between area-3 in Scotland and
London.
Personally, I would say she lives WITHIN 100km (62 miles) of London.

The assumed location of Ottery St Catchpole and the Burrow is on the
Otter River just north of Sidmouth in southern Devon. That's 144 miles
or 231km from London.
In GoF Hermione is already at the Burrow when Harry gets there, is
there any reason to assume that Hermione didn't get there the same way
that Harry did, by Floo Power? But I still agree with you, she can't
live to near the Burrow or it would have been mentioned.

Hermione stikes me as a city girl but possibly not a big city girl.
Personally I think she lives just outside the Highway A25 loop that
circles the city of London at about a 25 mile radius from it's center.
Towns that would fit this would be Slough, Bracknell, & Reading on the
west, Woking, Epson, Croydon, Guildford to the south, Dartford,
Gravesend, Basildon to the east, and Watford, Enfield, St.Albans, and
Harlow to the north. This isn't intended to list all the large cities,
just to give some reference points.
Notable cities within 100km (62miles) are Cambridge(N),
Northhampton(NW), Oxford(W), Portsmouth(SW), Brighton(S), Margate(E),
and Ipswich((NE). Linking those cities will draw a 100km radius circle
around London.
Linking the first set of cities from two paragraphs above will draw an
approximately 20 to 30 mile radius around London.
So to some extent I agree with you, but for different reason and I
reach different conclusion. I think Hermione lives outside the highway
A25 London loop but inside a 100 km radius of London. Let's remember
that the area around London is densely populated with many many cities
and towns that could use more than two dentist. Also, Britain to my
knowledge, doesn't fluoridate (add fluoride) to their drinking water,
so they have a big need for a lot of dentist.
For reference, from central London to the town of Guildford in central
Surrey is about 28 miles (43km). That gives you a general idea of how
far Little Whinging would be from London.
Can I prove this, not on your life, but that's my story and I'm
sticking to it.
