Answer, maybe?
As we saw in OOP, a lot of the ministry staff travel to work by floo 
powder. When Arthur was walking with Harry to the Ministry for his 
hearing, he mentioned that he usually apparated, and had never used 
the visitors' entrance before. By this, I assume that he apparates 
right into the ministry building. After the battle, Vold & Bellatrix 
disapparated out of the MoM, so apparently it's possible (the MoM 
doesn't have the same anti-apparating charms that Hogwarts does).
