I think she was jealous. She came across as very bitter in PS even 
just describing her "Perfect Sister" ("We have a witch in the family, 
how wonderful"). I daresay Petunia with her horsey looks and her thin 
bony stature would have been jealous of the beautiful Lily whether 
she had been a witch or not. The extra attention and power she gained 
after receiving her Hogwarts letter would have been enough to make 
Petunia resentful of her forever. 

I have a gut feeling that Petunia would never have taken Harry in if 
she truly hated Lily  or the WW (because she had caused their parents 
to be killed or for some other equally justifiable reason), she took 
Harry in because deep down she loved her sister, but was forever 
bitter about their very different lives.
