They are related, but I doubt if Hermione's patronus being an otter had
anything to do with Malfoy-the-ferret.   Didn't JKR say  in an
interview that she'd be an otter if she were an animagus?  So, I think
Hermione's patronus being an otter indicates that JKR sees herself as
protecting Hermione, or it may be because JKR identifies with
Hermione, as she's said in interviews. 

By the way, weasels are also related to otters.  I never gave much
credence to their being a Weasley/weasel, but that is another possible
connection.  (And there is a scene in OoP  where a Weasley, Ron I
think, gets offended by a weasel reference.)

Of course, otter is spelled like "Potter" without the P, but that is
really stretching things to make  a connection.
