Thestrals are mentioned in Fantastic Beasts.  I couldn't find them at 
first either, but if you look at the entry for "Winged horses"  (p. 
42 in the British version of the book), it reads in part, "Winged 
horses exist worldwide.  There are many different breeds, 
including . . . the rare Thestral (black, possessed of the power of 
invisibility and considered unlucky by many wizards)."

You also ask why Harry couldn't see them at the end of GoF.  I can't 
remember any of the books mentioning how they get back to the train 
station from Hogwarts.  Is it possible they don't take the carriages 
from Hogwarts to the station, just from the station to Hogwarts?
